Because of your low GPA, you need to have some sort of explanation for it and to make clear that it is not an indicator of your academic ability. It’s important to make that clear in your app so it doesn’t hurt your chances. That said, you have accomplished a lot and it’s super impressive that you are now working on next-gen aircraft for the U.S. Navy as well as having created a successful startup on your own. This is a great line and should be used in your goal statement at Stanford, MIT, and Harvard: ‘I have no desire to work in consulting, finance, etc… I want to stay in the trenches, imagine new products for unmet needs, and grow free of any artificial …

While Stanford is always tough, you definitely have a shot there and the same is true at MIT Sloan or HBS. I doubt that all three will say yes, but I am pretty confident you will get one yes, if not two. Good luck to you. Just make sure you counter that GPA in your application materials.
