I admire your honesty. Your D grade in one course has me gasping as well. But it was an engineering class and we know those are not easy. And you did earn your degree at a world class university in the field. Your solid GRE score may help to offset that below-average transcript for HBS but then you work for a startup with just 30 employees. It helps that it was bankrolled by a “well-known entrepreneur” who will write one of your recs. Being a varsity athlete and a fairly successful one at that is a big and positive deal in your profile. Don’t underplay it. You have a shot at HBS but not the kind of shot that should allow you to apply to just Harvard. My bet is that HBS will find candidates not unlike you who they will like better. So you need to widen your choice of targets: Kellogg, Tuck, Darden, Ross, Carnegie Mellon. All of them would be more forgiving of your undergraduate transcript and put greater emphasis on your varsity athlete experience.
